I have updated my Sony Z2 from 4.4.4 to 5.0.2 and two "File Commander" are displayed when tap Applications. "Restore to factory" from phone and "Repair my phone" with PC Companion had not any effect. How could I remove the old version?

A new software has started to roll out already today via PC Companion. If you update/repair the software via PC Companion, this should be fixed.

That sounds strange. Does these apps have the same icon and functions/layout when you open them? If you go to Settings > Apps > Swipe to the tab "All" > Do you find two File commanders here?
Yes, the two applications have the same icon.
They are both in Settings> App> All
and also in App drawer.
In "priv-app" folder there are:
a) com.mobisystems.fileman.sonychina / com.mobisystems.fileman.sonychina.apk
Ver. 3.1.13155
Size: 5.59 MB
b) filecommander / filecommander.apk
Ver. 3.1.13142
Updated: Ver. 3.13183
Size: 7.24 MB
Application a) can not update.
Application b) can be updated.
Why it is not deleted old application when I did the update OTA?
Could you provide me with your customization version that can be find via the service menu? You can find this if you go to dialer > Enter *#*#7378423#*#* > Service info > Software info > Customization Version.
